F1 student work as an independent contractor under CPT OK?

I am a F1 PhD student The company we've been cooperating with gave me an internship offer for this summer working as an independent contractor under CPT for three months.
The university international offer and the career office are both OK with this but I saw some opposite opinion online. Is it legal to work as independent contractor on CPT? If I accept this offer, will this affect my future H1B or green card application?
