You need to find out why the blower is cycling on and off. It might be going out on the overload from a motor overheat condition caused a dirty air filter, closed registers, or restricted return air grill can cause this. Also a defective blower motor run capacitor can also cause this type of problem. Last but not least is the possibility that the blower motor itself is defective but the other items should be checked first. You will need some skill and tools/meter to make a final determination.
One quick check is to put the thermostat blower switch to ON instead of automatic. This should cause the blower to run all the time. If not it is probably one of the items mentioned above.

The blower works fine during the heating season, it doesn't start going on and off until you turn on the A/C. I don't think its on long enough to get hot.

Usually the blower motor uses a different speed for A/C than it does for heat. So in actuality one set of winding in the motor is being used for heat but another set OR series of windings is being tapped for A/C which is a higher speed. If the outside unit is not shutting off with the blower motor than the items I mentioned should still be checked out. This is one of those items where a amprobe meter is very helpful. If you have one of those you can monitor the current draw of the motor and compare it to the listed draw on the motor itself or the furnace label. Ususlly there is no instant cure for this type of problem it needs to be tracked down and the offending part replaced. Otherwise it could be a costly repair if guess work is used.
