Actually the sex right prior to your ovulation may be the better chance, and of course condoms have about 10 percent failure rate, and withdraw has a slightly higher failure rate.
I think the doctor was very careless and was most likely more trying to tell you what you wanted to hear, than a good professional answer.
The correct answer is that you had sex within 8 days of each other, and that is far too close to know which man is the father of the child. There is no way to be sure, of course yes we can all guess that it is more likely the one with no condom, but I would give it more of a 70 percent chance, not near a 99 percent.
But even with 99 percent that is still not for sure, so you will need to do a DNA test when the child is born.
