    Okay, sounds like you have a power vented water heater, yes? Burner is shutting off, but power vent still runs? This most likely is going to be one of those deals where you need to call in a plumber, or you might want to start by calling the manufacturer of the water heater and ask for tech support. Its would be hard for us to diagnose from here.
