This problem is very similar to some of the posted questions and answers that I have already read, but I just have to ask about my specific problem. This is a GREAT forum... thanx to all for their help.

I have a 3 year old house with what I believe is quality workmanship and materials. It has a pitched roof with the flashing where needed. When it rains there is a minor leak down the 4 inch metal (galvanized tin I guess) vent pipe that feeds down through the roof to the hot water tank. There is a much larger vent pipe for the furnace which is installed in the attic. It is okay. Both pipes have the metal flashing at the roofs surface and there are no rubber boots involved (all metal).

Here is the side view of the two pipes (identical other than diameter)...

I noticed the roofer put clear silicone on the big pipe just above the storm collar, but I guess forgot to do the same to the small pipe. I had a tube of the black tar so I used it on the small pipe. That didn't fix the problem. Strange thing is that from inside the attic I still see daylight. Maybe that is to be expected because light could enter from below the storm collar. In other words, I am seeing the bottom of storm collar maybe. Anyway, what I can definitely tell you is that water runs down the outside of the 4 inch pipe and then drips when it reaches an elbow below.

What gives??

Check the flashing on the roof itself. The bottom of the flashing should be over the lower lowest shingle and not the lower shingle over the lower flashing. Is it leaking on the lower end of the roof pitch? The counter flashing may also be missing.
