Install a new Ignition Control Module (ICM) and coil, which can be aftermarket to keep the cost down, in a genuine Honda distributor housing, along with a new rotor and distributor cap. Stay away from aftermarket distributor housings for Hondas, since they never get the internal sensors right and become totally unreliable. Be sure to apply silicone heat transfer compound to the back of the new ICM; otherwise, it won't last long. Only use properly gapped NGK spark plugs in your Civic. Coat the porcelain portion of the plug and the top electrode with dielectric grease. Fully seat the spark plug wires in the distributor cap and on the plugs. Clear old codes and set the timing, by ear or with a timing light, by rotating the distributor housing. Afterwards, tighten the three distributor mounting bolts. This should solve your misfire problem. Ensure all parts are the ones specified for your engine.

Is your new engine exactly the same engine as the original? If not, there may be an ECM compatibility problem.

If you know the distributor housing is made by Honda for your engine, you may be able to solve the problem by just replacing the ICM. They are notorious for causing misfire problems. I recommend replacing them every 125,000 miles or 10 years, whichever comes first. Still, it's best to replace the coil and rotor at the same time.

Did the new distributor come with a new coil and ICM? Check for air leaks. Start the engine, allow it to warm up, and spray a Windex bottle of water around the intake manifold. Listen for any change in the engine. If you hear a change in the engine, replace the intake manifold gasket. Also, I would remove all the spark plugs and check each cylinder's compression--it may reveal a problem with the valves.
