    Is 45000 BTU furnace as good as 60000 BTU furnace for 1200 square foot home?
    Will running longer to heat be better or not

    Too many variables to make a suggestion. Insulation, windows etc. Why not let a professional give you a quote. Are the numbers quoted input or output and what is the efficiency rating?
