We left our house for 3 days and the thermostat was at 99 degrees.
The long taper candles were melted. We returned and immediately changed the thermostat and opened windows to cool down the house. Is there other damage that we can expect?

Candles are always first to go. The system has limit switches in it that if the temp gets to high it shuts down. I think you'll be just fine after replacing the thermostat and candles.
