If you have a forced air heat/AC system and all is fine then you have me stumped here... ;)

Water shut off...
Electric shut off
Heat/AC shut off... and you still get the noise?

Tough call here without hearing the noise! Don't get me wrong, I could GUESS all day, but at this point I would suggest that you call in a local plumber and see what they think.

If they can easily identify the noise they should be able to provide you with a FREE ESTIMATE of the cost required to fix the issue... :)

Do you live near a Bank? People have Tunnelled into banks many times? Any Solar system?

I sincerely appreciate all the effort, energy and contemplation you've all put into this...

I'm working from home today and I've noticed a few things that *may* help identify the problem - then again they may mean nothing at all.

1. The sound is louder and more frequent during, and for about an hour following, the use of the dishwasher, shower, and washing machine.

2. We tried shutting off the water (main into the house) again last night. This time we drained both hot and cold water from the kitchen faucet. There was definite improvement - I can't say no noise at all but it was slight and occurred only a couple of times throughout the night.

There wouldn't be a tunnel dug from YOUR house to the Bank, It would more likely be a from a Rental House to a Bank or something worth Tunneling too.

Are you thinking it may be Drain Related?

No, our neighborhood is too far from a bank to make a tunnel feasible.

Did this at 3:30 am - noise so loud and so frequent there was no way to sleep through it! It is now 8:20 am and we haven't heard the noise since job was complete at 6:00. Our fingers are crossed! Thank you!

Opening a faucet has no affect. Turning off the main water supply to the house has no affect. All very random.

Have you considered expansion and contraction?
Knocking, popping, creaking and crackling pipes are a common complaint, especially in colder weather. I can tell you what's happening and take the mystery out of it but you're not going to like the repair. When a draw is made on a hot water line the line expands against a pipe strap next to a stud and when you drain hot water from your tub or shower it goes into a chase that is a little cooler then room temperature. The heat expands the pipe causing it to rub against the stud to which it is pipe strapped. This is the sound you hear. As it cools it contracts and the noise is heard again. To repair it you must tear open the walls and locate the pipe strap that's causing the problem and shim it tight. Most people when they learn what causes it just elect to live with it.
