    Down draft air handler
I installed the air handler only to discover that it was in the up draft position instead of the down draft position that I need. Is it okay to just flip the fan housing and all so that the hole is on the bottom or down draft position?

Follow the manufactures instructions exactly. There are more potential problems than just the blower. The A/C/heat pump coil is just one of a few problems that could be a problem from improper install.
