Replace water-damaged flooring under kitchen sink

Hi, I had a leak under my kitchen sink. It damaged the under-sink wood flooring until it sunk (warped) four or five inches down. Then it leaked through the hot water pipe hole and into my unfinished basement. I cut out a hole under the sink, using a jigsaw, and I don't see any water damage...

I had to replace some rotted walls in my bathroom and ended up replacing portions of the floor as well. Since we were at this point we decide the old peach colored tub had to go. When I put down the new 1/4" underlayment and vinyl sheet do I run this underneath the tub or just up to the skirt? ...

I was surprised to note that my kitchen floor is disintergrating at the joints. It is a floor made from some kind of heavy duty "plastic tiles" (for lack of a better word as I don't know what this material is called) it is however very impressive and does look like tiles if you don't look closely....
