I have a 1999 Audi A4 and sometimes when I roll down the drivers side window it will not roll back up for several minutes, sometimes hours.
Is it the motor? I hear it clicking
Is it just a bad switch?

It sounds like a bad motor. If you can make a "click" with the switch in either direction, it's not likely the switch. The switch seems to work but the motor is stalled: the internal contacts of the motor have come to a stop on top of some corrosion. Some "appropriately applied" thumps on the door panel, in the general location of the motor, while moving the switch, may free it temporarily. At least gets it closed when it's raining. Seek a qualified mechanic/dealer/repair facility: look for ASE certifications. And don't forget to ask about warranties.
