I am putting a toilet, shower and sink in my basement, on an outside wall. We are on a septic system and I am chosing to use a collection tank and ejector sewage pump. How do I vent this system? Can I just go out through the joist headers? There is no stack remotely close that goes to the roof that I can tie into.

You're going to hafta run two vents not just one. A dedicated vent off the ejector pit that can not connect back to the house vent system and a vent off the lavatory that may be revented back into a dry vent. However, there's a bright spot. Both vents can be run outside the house and up a wall. Allow me to show you a typical bath room rough in. This configuation only uses one vent for the entire group.
4" ,(under cement and basements) 3" (on first and second floor) from the toilet to the main. The lavatory to connect to the toilet drain line and vent to the roof or revent back in the attic to a existing roof vent. The tub/shower to connect to the lavatory drain line and be wet vented by it as will the toilet. Be advised to always check local codes before changing or remodeling your drainage system.
