I have a 2 wire supply from the power box coming into the pantry light box

From the pantry light box,

A 2 wire to a switch for the pantry light

A 3 wire to the kitchen light switch box
A 2 wire to the kitchen light from the kitchen switch box.

How do I connect them all?

Generally speaking, they are connected using wire-nuts.

Useless answer, absolutely but your question and drawing are just as bad.

Please tell me what you are trying to accomplish because unless this is a brand new branch circuit that you are creating there is nothing to work with here.

If this circuit was installed and working, what event triggered your removing all the connections? Do you have lights in this circuit yet?

It's a reno, so new cable has been ran from the breaker box, from its own breaker.

The supply 2 wire (from the new breaker) runs into a box (in the pantry). From this box I have a 3 wire that runs to a switch (in the pantry) that will control the light(in the pantry) from this box. I also ran a 3 wire from this box to another switch box (in the kitchen). From this switch box a 2 wire runs to a light (in the kitchen).

From you description you say you have run a 2 wire cable from the breaker to a light fixture in the pantry. From there you have a 3 wire cable to the switch in the pantry for that light. From that switch you have run a 3-wire cable to a switch in the kitchen. From the kitchen switch you have a 2- wire cable to the light.

You don't need a 3-wire cable between the switches. You only need a 2-wire cable

At the pantry light box, connect the whites (neutrals) together and to the light fixture.
Connect the two blacks together with a wire nut. Connect the red of the 3-wire cable going to the switch to the black of the light fixture.

At the pantry switch box, connect the two whites (neutrals) together with a wire nut. Connect the two blacks together and add a pigtail. Connect the pigtail and the red of the 3-wire cable to the switch.

At the kitchen switch, connect the two whites together with a wire nut. Connect the blacks to the switch.

At the kitchen light box, connect the black to the black and the white to the white.

You can replace the 3-wire between the switches with a 2-wire cable or you can just cap both ends of the red with wire nuts.

Which is it. You only need 2-wire between switches but you do need 3-wire from pantry light to pantry switch.

Since the house is under going a renovation wouldn't the requirement for the presence of a Neutral conductor at the switches be in effect. If that is true, than a three wire from the switch outlets would be correct.

Assuming that the renovation meets the 60% threshold.
