Filling small pool well water turned brown/muddy

Are you in an area that's having a drought. Low well water level usually causes that.

Good question by Smoothy... could be. It could also be an iron bacterium and a resultant ferric oxide. If this continues it is probably time to have the well water tested... usually free from most water filtration supply companies!
