I'm a H-1B visa holder, status expiring on September 30, 2015. My employer is willing to petition for my green card. Also, my wife is on H4 visa, and we have a one-year-old daughter who is a U.S. citizen. I am wondering whether my employer should petition for my green card through employment, or there are any options on president Obama's immigrant plan that concerns me.

Your employer needs to petition for a green for you based on employment. There is no other option.
