Always. The body is a beautiful and complex machine, any problem could have a hindered different causes. Though we're mostly governed by Occam's Razor. So if you've been having wild monkey sex all throughout your cycle and you've missed your period, I would say pregnant rather then an illness or something caused you to miss a period.
