I have two bedrooms with base bored heat, one bigger than the other. They both run of the same stat. Can I install a stat in the smaller room with no problems? Even though both rooms are ran off the same thermostat?

If the baseboard heating is electric, they can run on separate stats. The power to each would have to be on its own loop.
If u are trying to have each room operated separately and u have hot water heating system, there is a lot of work involved. U would have to pipe each radiator on its own loop.
Plus u would have to add another circulator or zone valves.

So your saying I can put a stat on the side of the base bored to control the smaller room with out any danger? Even if the bigger room stat is set to a higher temp? What I'm trying to do Is have less heat in the smaller room when there is more heat in the bigger room?
Adding a thermostat to the small room will not achieve anything.
Each room must be on its own loop from the furnace.
