if I read you correctly this is a cheque that has been dishonoured by the bank and now is no longer in circulation because you have paid the amount by another means.

You have several options in quickbooks

You can delete the transaction. This is difficult.

You can reduce the value of the transaction to 0, memo; cancelled cheque and rerecord the transaction

You can record a deposit transaction for the amount of the cheque and offset both in the reconciliation

You can overwrite the transaction with the detail of another transaction.
