What's the difference between a nice guy, a flirt and one who is REALLY interested?
Long story short, we met 2 years and he used to show interest: staring, standing near, appearing out of nowhere to help me carry stuff. He couldn't really hold a conversation or my eye contact. 2 years on, the same thing happens. He'd do sneaky little glances, stand really near me etc.

We managed to speak this week. First time around he was pretty smiley and asked for my name. Today we were heading for a break, he glanced at me when he passed my desk, looked back and held the door as he thought I was about to leave too. I didn't but we met awhile later downstairs.

We managed to speak for a few minutes. He said hi first and we were taking turns asking each other questions about school and post-graduation etc. He really wanted to know my majors and the year I was in, and was wondering why he has never seen me around school. He didn't really look at my face and was very serious (his usual self). He did hold the door for me etc.

He's pretty high profile & popular though my friend says he's very aloof, standoffish and quiet, neither is he a flirt. Plus he's always in his own world and doesn't really observe people a lot. So she said she was quite surprised at his behavior towards me. I've not heard of him being known to be “nice” or “charming”.

You think? Nice? Flirty? Or more of a genuine interest?

Seems genuine enough, only time will tell but you need to let him know if you are interested or not.

    I wish
Time will tell. It's too early to say. The only way to find out is to talk to him more and see if he talks to you more.

I'm wondering if he has Asperger's. If so, he is probably very smart, but has eye-contact problems (as you've noted) and social issues.
