    The blower fan will only run when the Continuous switch is thrown.
    And not under Auto/ On setting of the thermostat. Would this be an issue with the Sequencer or the Control Circuit Board?

    Could be either. You will need to use a volt meter to see where you are losing power to the blower motor controls.
