My company is in VA but I have a new employee that will work from his home in GA. Where should he file his state tax? Should I include him in my company state tax payment?

He files in GA. Since he neither lives nor works in VA, he has no obligation to pay VA income tax. You should obtain a GA tax ID so that you can properly withhold GA tax for him.
