I mistakenly ran 12/3 Romex when I needed 12/2. Does it violate code if I use the 12/3 (B/W/G) but ignore the red?

Nope. Cap off the red at both ends. As long as it is properly terminated, the inspector will understand. It also allows you future expansion options.
