What is ser cable and the application its use for

It means it's rated to be used in SERVICE ENTRANCE RATED applications. Basically for power distribution from the utility to the main breaker.

At that point circuits become branch circuits and are not bound by the SER rating.

SER cable can also be used to feed a sub-panel from the main service panel.

Can I run SER cable and low voltage wiring harness and Cat 5e wire in the same 2" conduit between my residential generator and transfer switch?

No, low voltage needs to be separated from line voltage. Need either a 3/4 or 1" conduit for the low voltage wiring.
