I will be purchasing a new home. I have a problem with how the basement toilet was installed. It appears that a 2x6 board was cut and install below the toilet to attach the toilet flange. I see mold like stains below toilet. Is this the correct way to install the toilet?

Certainly doesn't sound correct, but basement toilets in unfinished basements can be set up in all kinds of ways. For most people, as long as the toilet works they are happy.

If you aren't happy you can certainly discuss it with your real estate agent and see if you can get some money off the price to fix this, but as always, all depends on how much you really like the home.
