I replaced my old limit switch in which the shaft or spring was twelve inches. The new one was eight inches because there were no longer ones. Would difference in length make a difference ?

Yes it can make a difference especially if you are taklking about a fan and limit control. It is called the insertion length and the furnace was designed to use what came from the factory as far as length goes. The longer ones are available.
