I have just installed a pool cover, how long do I need to run the filter with a pool cover in use.

The pool cover will only slightly lesson the amount of dust, dirt anddebris and lower chlorine loss. You will stuill need to monitor your pool and maintain the correct chlorine level. I ran mine about 5 hours per day but I don't know your climate.
