I have flexible AC ducts in my attic that just lay across the floor of the attic. Should these ducts actually be suspended in the air or does it really matter?

Doesn't matter. Laying on the floor is how they are typically. I dumped extra insulation over mine but the truth is I'm not sure whether that has increased my efficiency or not...
