I have an older Hunter programmable thermostat. My furnace will not keep running or not at all. I have replaced the batteries and checked the wiring. Do I need to replace or is there another issue with the furnace?

Jump the R and W terminals at the furnace. That should cause the furnace to burn and the blower to blow. If that works then the thermostat is the problem. If the furnace does not work after Jumping R and W terminals then the furnace is the problem.
