The current pipes are fixed and will not reach the new toilet installed. The new supply line does not look like it will attach at the lower end. Will the shut off on the supply take care of leaking while I work on the line? WIll I need to shut off water to the house? If the new flexible line won't sync with the old supply, what do I do next?

Since you are already disconnected and water is not leaking you will be fine to disconnect the toilet supply tube.

Then , if the flexible supply you have won't fit you will need to take it over to home depot or Lowe's and match it up against toilet supply there.

Most toilet supplies come with 3/8" compression fit, but some also come with 1/2" compression fit... so bring old one with you to be 100%sure all is correct.

The toilet connection itself is a toilet nut connection (7/8" female fit) and is universal so just be sure that old nut matches up to the new flexible connector nut.

Most cases you will need a 3/8" compression x 7/8" compression x 12" (or 16") flexible toilet riser. Then want to connect these about hand tight plus 1/2 turn or so for toilet connection and hand tight plus full turn or two where connects to the shutoff. Be careful not to overtighten these... ;)
