I came in Sept 2007 and my spouse came in Nov 2007 and never left US after that. We are planning to make first year choice and file a resident form. We intend to file jointly, but my W2 form status says 'Single'. Will that be a problem if we file jointly?

No problem.

The W-4 is designed to have you withhold enough taxes to cover your tax liability.

It does NOT dictate how you can file.
