Noneresident / filed wrong tax form 1040 instead of 1040nr

I live in Europe and own real estate in California since 1984.
Between 1984 and 1990 I have lived always more than 180 days in California.
My daughter was born in 1990 and the wife and I only have visited the state of and on during the year.
Until I got married to my wife I was always paying taxes as a single person and filed a 1040 with an accounting firm.
In 1992 the wife and I got married and the wife had a green card and is a resident.
However we have not lived in the US not visited the US since 2000.
We are paying a substantial amount of taxes and several years I asked the bookkeeper if there is a difference between a resident alien and a none resident alien in the amount paying taxes. She wrote me than it is the same. But I don't have that email any more.
However by looking at the tax table from a 1040nr and a 1040 it looks like there is a difference.
Can anyone tell me if there is a difference in the amount a none resident is paying compared to a resident? Will a none resident have to pay more?
Also what shall I do now in case I have done that wrong for that many years?
Am I now in big trouble and how can I solve the problem for over those many years.
Does it look like I will loose all my property and the end will have to go to prison?
Really I am very much worried and I would thank anyone that could help me clearing this matter step by step , what I should do.
