Pull the quick release rope and allow the door to free roll. Does it close completely and open completely with only a small effort by hand? Close the dooor completely and then hit your remote allowing the traveler to run down to catch the door in a closed position. How does it operate now?

It is possible the old opener used limit switches tripped by the chain and they are still stopping the door. Find them and disconnect them.
