I need to move the toilet 90* since there is a drain pipe right next to the stool,and you can not sit square?

This should present no problem as the closet flange,(see image) usually has slots on both sides so you won't have to change out the flange. You will need a new wax seal and may have to run a new supply line from the angle stop to the tank. Good luck, Tom
