Sounds like hot spots. None of my dogs have ever had them. My very reliable Puppy Raising Manual says clean them up with hydrogen peroxide and apply a hydrocortisone ointment. Perhaps put a tee shirt on the dog to keep it from licking or scratching it. If you don't see a marked improvement in 2 days, see a vet. I am surprised it was in the guide, since I don't remember any of the dog guide puppies having hot spots.
What are you feeding? Most dogs do best eating a standard dry kibble and little else.
