With what do I cut a hole, for toilet, in cement board/hardiebacker board? Can I just use a jigsaw?

A jigsaw is one of the tools for the job. It'll work fine.

A jigsaw or a reciprocating saw. Just make sure you use a carbide blade. Draw the circle, drill a starter whole, then let the saw do the work.
