It would be Easier? To Interlock one Panel, hopefully your necessary circuits are in 1 Panel.

Actually what I am doing is connecting one of the 200 amp panel to the other one and then connecting the transfer switch to that panel.is it against the code or is thereany danger?

Do Both 200 Amp Panels have separate disconnects/Main Breakers?
Are you tieing both to the Main Lugs of 1?

Sounds like two 200 amp panels served by a 400 or 320 amp meter.

If this is the case, the ATS needs to be fully rated at 320 or 400 amp.

    Exactly.

You CANNOT "interconnect" the two panels.

You can use the 200A transfer sw to feed ONE panel.
Or you can use a 400A transfer sw to feed both panels
