OK, let's take this a step at a time.

When you turn the ignition ON, does the Check Engine Light come on then go off after 2 seconds? During this 2 second interval, do you hear the fuel pump run?

Your Honda is throwing Diagnostic Trouble Codes (flashing Check Engine Light). Read the FAQ Section, to familiarize yourself with DTCs, and find out what code(s) are being thrown by your vehicle. The codes listed in the FAQ Section are OBD I, not OBD II, codes. You may want to buy or borrow a scan tool to plug into your Data Link Connector (DLC). Autozone will lend you a scanner. I purchased an Actron OBD II AutoScanner (CP9135) for around $99, which is good for all 1996 and newer vehicles. It will allow you to read and erase codes, among other things.

Flashing MIL is an OBDII compliant for an engine misfire. This is standard on all makes today.
The emissions of your vehicle are showing you it needs attn asap.

Flashing check engine means you have a misfire. A bad cat converter may be the result of that. Check spark, fuel, and do a compression test. Also check for vacuum leaks and EGR if vehicle is equipped.

Sounds like a misfire. It is more than likely something emmissions. Go to an Auto Zone, Oreilly or Advanced Auto store and let them put the scanner on it. They will not charge for this. Get the codes after the test and you can look them up to see where the problem is coming from for example, which head or cylinder is and then if you're not mechanically inclined, get it to your mechanic asap. Do not keep driving it with a flashing check engine light. This could make matters much worse. It can cause the catalytic converter to be ruined or worse.. This is not something I would just ignore.

Seems to be a problem with your emissions. Take vehicle to local part store such as Advanced Auto, Oreilly or Autozone. Free of charge, they will hook a scanner up to the vehicle's computer and get any codes that are showing and should give you
