Reading sections A and B should help you identify where the problem is:

Sometimes you can actually get a bad alternotor from the parts. This happened with me at Auto Zone twice because they use the refurbished alternators. Anyway how do you know that your battery was bad, did you have it checked. A alternator will drain the battery and all the battery needs is a recharge and that is all..

U said it cranks right, check the coil man, get a spec on the ohms and test it, or do what I do and buy a new one there like handing them out at autozone, this hondas are cheap to buy stuff for haha but you that distributor prob. Won't help, pull the coil wire off where it goes into the distributor and see if it has spark before the dist. from the coil, and also check for gas haha if you haven't already

I also assume when you did that swap you took care of the neutral safety switch and wiring. Certain ECU's NEED the correct signal of you get a no-start.
