Are you referring to the system clock or another part of the motherboard.
If so I haven't heard it referred to as a crystal before.

What is the system clock?

In computers, sequence is everything. The system clock synchronizes the tasks in a computer, like loading data before manipulating it, etc. The system clock is a circuit that emits a continuous stream of precise high and low pulses that are all exactly the same length. One clock cycle is the time that passes from the start of one high pulse, until the start of the next. If several events are supposed to happen in one clock cycle, the cycle is subdivided by inserting a circuit with a known delay in it, thus providing more highs and more lows.

You mean the clock generator? It is an integrated circuit that generates the clock timing for the CPU, so its not really a crystal.

If you talking about micro-controllers, sucn as PICs and ATMELs, the a "crystal" would be applicable for generating the clock timings the microcontroller needs to execute the program instructions.

If your interested in crystal oscillators, See here (http://en.wikipedia.org/wiki/Crystal_oscillator) for information.

How does the system crystal work?

I guess you are talking about the clock, a microchip that controls the timing and the speed of all the compuer's functions. That chip includes a crystal which vibrates at a certain frequency when electricity is applied to it.
