I am not a painter but I think it is better to do it all at once. If the paint dries where you cut in you may be able to see the line.. maybe a second coat will cover the line? Not sure

Is this stone or ceramic tile that looks like the stone? You can use wood that is stained to the color you like or marble threshold. I would not recommend an unfinished edge... ever

It looks like grout by looking at the color.. thinset is usually grey unless for some reason you used white. I'm not sure about taking it out. Is it a floor tile you used on the wall?
