Lots of puppies are scared of things, it's your job to help them adjust. If you are trying to walk her at night take a handful of kibble and while you are walking and while she is doing what you expect her to do, treat her with a piece of kibble. Let her know that there is nothing to be afraid of.

Use lots of praise and a happy voice, lots of "good girl". The thing with pet store dogs is 99.9% of them are from puppy farms and back yard breeders. No one knows what her past was, it's almost like adopting a rescue, because no one knows entirely what their past was and how they were treated. Lots of encouragement and you showing her that there is nothing to be fearful of and she will get over her fear quickly.
