We are getting new counters and will be getting a single basin undermount sink. Most undermounts I've seen are between 9 and 10 inches deep. In looking at the specs for garbage disposals, it looks like they want 9 or 10 inches down to the rough in for the waste pipe. My waste pipe is 13 inches from cabinet floor to center of pipe and I have standard height base cabinets. Does this allow me enough room to get an undermount sink and garbage disposal in? Or will I need to lower the waste pipe in the wall? Are there any disposals that have a shorter clearance from sink to waste outlet?

This has been an issue in older homes, before deep sinks. If you put in a disposal, it might stay filled with water if too low. Measure carefully. Without knowing how your house is plumbed it is difficult to tell you what you may encounter. If the wall drain fitting can be dropped, if necessary, you are lucky. Many times, the entire drain system has to be lowered to allow proper drainage. Waste outlet on disposals is pretty standard.

So, sounds like you have a rough in of approximately 17-18" from finish floor (13" from cabinet plus typical 4-3/4" height of kickspace under cabinet) which is almost definitely too high. In cases like this where we are unsure of heights with deep sinks we usually install the waste line so it is 12-13" from the finish floor (so would be about 8-10" maximum from cabinet floor). If you can't get the exact depth of sink plus specification on the disposal, I would suggest lowering the pipe just to be sure you don't run into problems before, during or after installation!
