Can you run romex for undercabinet lights even though it is exposed underf the cabinet box, or will I need to run MC cable?

Yes, as long as you like how it looks, but there is no code issue with installing it for these lights. What I usually try to do is run the cables up inside the cabinet and drop through a hole at each light location.
