This most likely means you are having what is referred to as an "off" period. Meaning that it is different from your usual cycle. Happens to us all at least once in our lifetime.

Could it be because I did have sex before and during my missed period

It can mean all sorts of things. Whenever you have sex, you can get pregnant, and without birth control, the odds go up, of course. Yes, you can bleed some when pregnant.
If you are worried about getting pregnant, then what are you waiting for????? Go to a Planned Parenthood or clinic and get some b.c., instead of playing Russian Roulette.

If you've missed a period, or your period was very different from the norm, it may be an off cycle or it may not be an actual period at all. Have you tried a pregnancy test?

My boyfriend and I always have unprotected sex and he just came back in town I really wasn't but if I am I'm all right with that too its just I have a tracking app and it said I wasn't ovulating at the time so it kind of threw me off that its weird

Your tracking app can give you a good idea of when you are likely to ovulate, but you can occasionally ovulate outside your norm, and many women do not follow the average that an ovulation tracker will be based on. So its important to keep in mind that adding a reliable form of birth control will lessen the chance of an unplanned pregnancy even more.
