There's just too many questions to ask, and even that won't be enough without an exam.
BUT one question: any chance you could have been about 2 weeks pregnant, and that was a miscarriage?
Other than that, there are various conditions you need to see a doctor about.

Well I went to the hospital last night and the doctor told me I was fine. Then the discharge nurse came in and said I was fine from an emergency situation standpoint but that I do have endometriosis (or however you spell it) and ovarian cysts. I'm hurting and its not getting any better. Now my whole stomach hurts :-(

This is the new world of medicine - the ER is no longer like what you see on TV, with caring doctors diagnosing, treating, transferring to a room upstairs.
Find a CLINIC. Most hospitals have an affiliated one. Most are walk-in. They cost 1/10 of what an ER costs, that's why the ER won't help you unless you are dying. Call them if you don't know where to go.
Yes, you spelled all the terms right. Endo- may prove to be painful no matter what treatment you get, but wait to see if it's the cysts hurting, and if you can get them removed.

For the uterine wall thicking, you can't not find out until you have an utrasound.
GYN or other doctor notice if you may have cysts or fibroids by touching your abdomen.
By pelvic exam, doctors find out what is going on your uterus and ovaries in general, but it not accurate.
I had hyteroscopy and D&C last Friday because my uterine wall thicking. So I am waiting for result now.
I have had very heavy cramps during my period and ovulation. I also have had blood spots between periods. It really hurts. I understand how you feel.
I hope you will find out what is wrongs with you exactly and get well.
Cheers,
