Is this a combination Range hood and microwave? I'm assuming it is as I've never seen any other type of microwave that vents.
You need to find out what's up with the vent on the roof. Is there a reason why the old one was replaced? Those last for a LOT of years...

The old one was replaced because rain looked like it was easier to get in. We didn't have a above stove microwave in the beginning, so onces we started getting rain water in the microwave then I changed it to the one we have now.

So it's the combined unit... You have to find the leak at the roof.. if its getting to your microwave... its likely leaking into your attic. Making insulation wet etc.
I'd go up there with a flashlight the next time its raining and you see water at your microwave. Get a better idea EXACTLY where the leak is occurring.
I assume you actually see the water in the microwave... and not just hear it... because you can hear the rain hitting the vent on many of these fairly clearly without there being an actual leak.

Thanks, I'll check the attic again, yes water is coming in.
