Will a 30 amp connection from my generator work with a 20 amp plug to my water pump?

This should be fine, your 30 amp generator can take a 30 amp or smaller line

Your water pump has a plug?
Your best bet is a small transfer switch or panel. This way you have power a few other circuits as well.
