I accidentally checked exempt on my W4 but luckily I caught it 5 months into the new job and it's the beginning of Novemeber. Should I have extra money pulled out of each check, or should I just pull it out myself and put it ina savings, or will it sort of cancel itself out?

I would file an estimated payment in January. If you are underwithheld, you could incur a penalty.
