I have an Oak table that I stripped to restain. After I took off the old stain there was a spot that had been filled in with glue and sewdust from the manufacturer. Now I am trying to resaitn it again, realizing the glue will not take the stain properly. My question is "how do I stain over this so that it will look presentable?"

You could sand that spot out if its not too large and replace it with wood putty. That should accept the stain you put on and look more natural.

Always a problem with a situation like that. Some good refinishers will apply a close match flat paint over the spot, stain to match, grain it with a graining tool and then reseal the table. I've seen some that were very hard to see. Some colored wood putty will work but you need to do some fake graining or it will look like a smooth patch.
